A. Diagnostic Software

Cafe Variome is working closely with the providers of mutation interpretation software used in diagnostic laboratories to produce versions of these tools that will allow you to submit sequence variants directly to Cafe Variome. The following software now offers this functionality:

In the future we hope to introduce similar functionality to Alamut (Interactive Biosoftware). Other tool providers are also encourage to do likewise.

B. Upload Now

If you do not use software that is currently supported by Cafe Variome or you wish to upload variants in bulk you may use our upload facility to send your variants. Where possible we ask that variants are submitted using the Excel spreadsheet or in tab delimited format.

C. Custom Pipeline

We welcome enquiries for setting up custom pipelines for the automated transfer and advertising of your data on Cafe Variome.

LOVD Integration

We have been working to develop Cafe Variome integration for the LOVD platform which allows users to query Cafe Variome for public variants in their gene(s) of interest and import these data into their LOVD installation. This allows LOVD users to populate their database with any available diagnostic variants submitted to Cafe Variome and also variants from dbSNP (coding), UniProt and PhenCode. A first version of this LOVD enhancement is now available to interested parties, please This e-mail address is being protected from spambots. Ethico-legal considerations

Only non-identifiable data are submitted to Cafe Variome and the data are not automatically handed onto the user (unless intended by the submitters). The concept is used to deal with the challenge of maximally sharing data while fully respecting ethico-legal considerations. See here for the Cafe Variome data policy
